    Charting a landmark-driven path forward for population genetics and ancient DNA research in Africa

    Population history-focused DNA and ancient DNA (aDNA) research in Africa has dramatically increased in the past decade, enabling increasingly fine-scale investigations into the continent’s past. However, while international interest in human genomics research in Africa grows, major structural barriers limit the ability of African scholars to lead and engage in such research and impede local communities from partnering with researchers and benefitting from research outcomes. Because conversations about research on African people and their past are often held outside Africa and exclude African voices, an important step for African DNA and aDNA research is moving these conversations to the continent. In May 2023 we held the DNAirobi workshop in Nairobi, Kenya and here we synthesize what emerged most prominently in our discussions. We propose an ideal vision for population history-focused DNA and aDNA research in Africa in ten years’ time and acknowledge that to realize this future, we need to chart a path connecting a series of “landmarks” that represent points of consensus in our discussions. These include effective communication across multiple audiences, reframed relationships and capacity building, and action toward structural changes that support science and beyond. We concluded there is no single path to creating an equitable and self-sustaining research ecosystem, but rather many possible routes linking these landmarks. Here we share our diverse perspectives as geneticists, anthropologists, archaeologists, museum curators, and educators to articulate challenges and opportunities for African DNA and aDNA research and share an initial map toward a more inclusive and equitable future.

    Collagen fingerprinting traces the introduction of caprines to island Eastern Africa

    The human colonization of eastern Africa's near- and offshore islands was accompanied by the translocation of several domestic, wild and commensal fauna, many of which had long-term impacts on local environments. To better understand the timing and nature of the introduction of domesticated caprines (sheep and goat) to these islands, this study applied collagen peptide fingerprinting (Zooarchaeology by Mass Spectrometry or ZooMS) to archaeological remains from eight Iron Age sites, dating between ca 300 and 1000 CE, in the Zanzibar, Mafia and Comoros archipelagos. Where previous zooarchaeological analyses had identified caprine remains at four of these sites, this study identified goat at seven sites and sheep at three, demonstrating that caprines were more widespread than previously known. The ZooMS results support an introduction of goats to island eastern Africa from at least the seventh century CE, while sheep in our sample arrived one–two centuries later. Goats may have been preferred because, as browsers, they were better adapted to the islands' environments. The results allow for a more accurate understanding of early caprine husbandry in the study region and provide a critical archaeological baseline for examining the potential long-term impacts of translocated fauna on island ecologies.

    Diet, economy, and culinary practices at the height of precolonial Swahili urbanism

    Swahili cuisine is known across Africa and globally as a highly distinctive product of a cosmopolitan, coastal, urban society. Here we present a comprehensive study of precolonial Swahili diet and culinary practices at the coastal town of Songo Mnara, positioning archaeological and ethnographic understandings of cuisine in a long-term coastal tradition. We explore contemporary food cultures and then present the first direct evidence for precolonial cuisine by combining ceramic lipid residue analysis with archaeobotanical, zooarchaeological, and faunal and human stable isotopic data. Integrating these datasets produces a detailed picture of diet at the site of Songo Mnara during the peak of precolonial Swahili urbanism. Lipid residue analysis demonstrates how plant and animal products were consumed and valued in ways not discernible from plant and animal remains alone. We also note special treatment for particular foodstuffs, including an association of fish consumption with high-status spaces and vessels, and preferential management of cattle for milk. A more complex picture of urban life emerges, recognizing influences of taste, class, and culture. Our findings demonstrate the potential of multi-layered anthropological studies for exploring cuisine and urban life in coastal contexts across the globe.

    Entwined African and Asian genetic roots of medieval peoples of the Swahili coast

    The urban peoples of the Swahili coast traded across eastern Africa and the Indian Ocean and were among the first practitioners of Islam among sub-Saharan people1,2. The extent to which these early interactions between Africans and non-Africans were accompanied by genetic exchange remains unknown. Here we report ancient DNA data for 80 individuals from 6 medieval and early modern (ad 1250–1800) coastal towns and an inland town after ad 1650. More than half of the DNA of many of the individuals from coastal towns originates from primarily female ancestors from Africa, with a large proportion—and occasionally more than half—of the DNA coming from Asian ancestors. The Asian ancestry includes components associated with Persia and India, with 80–90% of the Asian DNA originating from Persian men. Peoples of African and Asian origins began to mix by about ad 1000, coinciding with the large-scale adoption of Islam. Before about ad 1500, the Southwest Asian ancestry was mainly Persian-related, consistent with the narrative of the Kilwa Chronicle, the oldest history told by people of the Swahili coast3. After this time, the sources of DNA became increasingly Arabian, consistent with evidence of growing interactions with southern Arabia4. Subsequent interactions with Asian and African people further changed the ancestry of present-day people of the Swahili coast in relation to the medieval individuals whose DNA we sequenced.

    Grinding-stone features from the Pastoral Neolithic at Luxmanda, Tanzania

    The initial spread of food production in eastern Africa is associated with livestock herding during the Pastoral Neolithic. Recent excavation at Luxmanda, Tanzania, a site dating to c. 3000 BP, revealed circular installations of lower grinding stones and numerous handstones. This discovery, unprecedented for this era, challenges previous ideas about pastoralist mobility and subsistence.

    Iron Age hunting and herding in coastal eastern Africa: ZooMS identification of domesticates and wild bovids at Panga ya Saidi, Kenya

    The morphological differentiation of African bovids in highly fragmented zooarchaeological assemblages is a major hindrance to reconstructing the nature and spread of pastoralism in sub-Saharan Africa. Here we employ collagen peptide mass fingerprinting, known as Zooarchaeology by Mass Spectrometry (ZooMS), coupled with recently published African ZooMS reference datasets, to identify domesticates and wild bovids in Iron Age assemblages at the cave site of Panga ya Saidi in southeast Kenya. Through ZooMS we have identified all three major African livestock—sheep (Ovis aries), goat (Capra hircus) and cattle (Bos taurus)—at the site for the first time. The results provide critical evidence for the use of domesticates by resident foraging populations during the Iron Age, the period associated with the arrival of food production in coastal Kenya. ZooMS results show that livestock at Panga ya Saidi form a minor component of the assemblage compared to wild bovids, demonstrating the persistence of hunting and the secondary role of acquiring livestock in hunter-gatherer foodways during the introduction of agro-pastoralism. This study sheds new light on the establishment of food production in coastal eastern Africa, particularly the role of interactions between hunter-gatherers and neighbouring agro-pastoral groups in what was a protracted regional transition to farming.

    Human-mediated biological exchange has had global social and ecological impacts. In sub-Saharan Africa, several domestic and commensal animals were introduced from Asia in the pre-modern period; however, the timing and nature of these introductions remain contentious. One model supports introduction to the eastern African coast after the mid-first millennium CE, while another posits introduction dating back to 3000 BCE. These distinct scenarios have implications for understanding the emergence of long-distance maritime connectivity, and the ecological and economic impacts of introduced species. Resolution of this longstanding debate requires new efforts, given the lack of well-dated fauna from high-precision excavations, and ambiguous osteomorphological identifications. We analysed faunal remains from 22 eastern African sites spanning a wide geographic and chronological range, and applied biomolecular techniques to confirm identifications of two Asian taxa: domestic chicken (Gallus gallus) and black rat (Rattus rattus). Our approach included ancient DNA (aDNA) analysis aided by BLAST-based bioinformatics, Zooarchaeology by Mass Spectrometry (ZooMS) collagen fingerprinting, and direct AMS (accelerator mass spectrometry) radiocarbon dating. Our results support a late, mid-first millennium CE introduction of these species. We discuss the implications of our findings for models of biological exchange, and emphasize the applicability of our approach to tropical areas with poor bone preservation.

    The Middle to Later Stone Age transition at Panga ya Saidi, in the tropical coastal forest of eastern Africa

    The Middle to Later Stone Age transition is a critical period of human behavioral change that has been variously argued to pertain to the emergence of modern cognition, substantial population growth, and major dispersals of Homo sapiens within and beyond Africa. However, there is little consensus about when the transition occurred, the geographic patterning of its emergence, or even how it is manifested in the stone tool technology that is used to define it. Here, we examine a long sequence of lithic technological change at the cave site of Panga ya Saidi, Kenya, that spans the Middle and Later Stone Age and includes human occupations in each of the last five Marine Isotope Stages. In addition to the stone artifact technology, Panga ya Saidi preserves osseous and shell artifacts, enabling broader considerations of the covariation between different spheres of material culture. Several environmental proxies contextualize the artifactual record of human behavior at Panga ya Saidi. We compare technological change between the Middle and Later Stone Age with on-site paleoenvironmental manifestations of wider climatic fluctuations in the Late Pleistocene. The principal distinguishing feature of Middle from Later Stone Age technology at Panga ya Saidi is the preference for fine-grained stone, coupled with the creation of small flakes (miniaturization). Our review of the Middle to Later Stone Age transition elsewhere in eastern Africa and across the continent suggests that this broader distinction between the two periods is in fact widespread. We suggest that the Later Stone Age represents new short use-life and multicomponent ways of using stone tools, in which edge sharpness was prioritized over durability.
